If the chips are fully out of the glass (there's no crack in the glass),
don't worry about them.  Just make sure that the edges are stoned off so
that you don't cut yourself.  These chips out of the glass happen when you
bang the glass against something (usually hard) and overstress the point of
contact.  That point of contact could just be a grain of grit at the edge of
the glass so make sure that you have the edge well stoned to a 45deg. or so
angle so that there's a lot of material that can take the stress of the
contact.  I might also note that you only need to drop the glass against the
tool about 4" to shatter the glass in two big pieces.
