I really don't know that much about actually coating other than
as read from others.  I have seen aluminum coated once but that
is all.  The guy doing the coating stressed the cleanliness of
everything or there would be troubles down the road.
What you have though is the typical results of something wiped on
the sufrace that deposited the stuff that didn't get cleaned off
by the (hopefully) ion cleaning in the chamber.  Glass really
doesn't tend to hold any liquids and then release them in the
chamber so I'd expect that your troubles are cleanliness ones.
