Are you aware of the algorithms for using interference patterns from
pairs of flats to derive the prescription for each individual flat?
You will find some hits if you search for absolute flat testing in
Google.  Here's one example:

To use this technique, you would need to image the interference
pattterns, then analyze them with FringeXP or OpenFringe to get a
Zernike representation.  From that, you can apply the algorithm, with
some work.
