Your procedure is correct, but it's better if you find and measure a sequence of stars of increasing lower brightness and plot the sequence of measured values against their accepted magnitudes. This will allow you to plot a (hopefully) straight line through the data for extrapolation to the sky background.
The problem with unfiltered exposures is that you will have to correct for star color, I think, based on the QE curve of your detector (if you want to do this as accurately as possible). I don't know how to do this without some research, perhaps Tom Krajci does.
