I've done it both ways myself.  In terms of system stability it is
IMO close to a wash.  You have the problems mentioned by Matt, but
this is offset by having both the payload and the counterweights 
closer to the CoG.  IMO the difference in momentum arm for the 
Dec axis is minimal, assuming good balance.

But IMO on top is better due to simplicity.  Less parts to haul 
around, easier to balance, etc.  The downside is more counterweights.
